First of all, the quality of JavaScript on the average web page, even from sites that should be able to do better, is appalling. Start the JavaScript console on your PC browser once just to see how bad.
Second, RIM is fairly choosy about which parts of the JavaScript implementation they support. There are a lot of features in JavaScript that impact negatively on security. So, not all JavaScript used in the wild is supported on Blackberries, and the Blackberry browser seems to report all JavaScript errors.
So, the short answer is no, you can't get rid of the error dialog, though I'm willing to be corrected if they have introduced that option recently.
