This seems to be normal behaviour with Content Protection. SMS is, by design, no longe rthan 160 characters. The longer messages are allowed by segmenting the long message into seperate parts. With Content Protection on ,the message is encrypted once it arrives. As such, the second/third/etc portions of the message cannot be automatically added to the first (as it is encrypted).
When unlocked, the SMS isn't encrypted yet, so all works ok. In fact, if you receive an SMS immediately after locking the device, before it has reached the "Encrypt SMS" part, it will still save the SMS as one big message. A few seconds later and you are out of luck.
I don't know if RIM is addressing this issue, but it is currently the only reason stopping my org from using Content Protection.
