the only way to get your Gmail emails to sync up is the stop the routing of emails and use the gmail app? I would like for when I delete the email on the server it go away from phone. Like it does for my work stuff, but it is just not setup that way correct? I have the settings checked on the BIS page to sync up, and on my email option for wireless reconcile and mailbox wins. Still nada.

No, not correct.
GMail + BIS supports wireless delete reconciliation. If you delete from GMail, the deletion will reconcile to the handheld using BIS. (It does take a while... sometimes hours, so be patient.)
The same is true for deletions from the handheld. They will reconcile to GMail as well.

Read/Unread marks will only delete one-way. (Handheld to GMail)

Yeah when I delete from my phone it deletes from Gmail right away just not the other way around. I will wait a bit though and see.
