I was wondering, is there a theme (or way) to make it where the pull up menu/tray and the time/notifications top part are clear? I'm a big backgrounds junkie, so I don't like how these sections 'blur out' or sort of 'are darker' than the rest of the screen.

Go to Appworld and check out the available Theme's and take a look at the screen shots. Sometimes you can send off an email to the developer with this question if one looks good.
