It's very easy. First backup your device in case anything goes wrong.
Two methods that I find easiest: (1) through javaloader; (2) by deleting the theme files from your PC and then running apploader.
JAVALOADER METHOD
(1) download javaloader.
(2) go to your start menu and select run
(3) type cmd
(4) see where your command prompt opens to (for most people its the document and settings folder).
(5) copy javaloader.exe to that folder
(6) from the cmd prompt type "javaloader.exe -u erase XXX.cod" where XXX is the name of the cod file for the theme you want to delete. If you don't know the full name of the file, post back here which themes you want to delete and I'll post the full name of the file.
(7) repeat for other themes.
APPLOADER METHOD
(1) Is there an OS installed on your computer? If yes, skip to the next paragraph. If no, then download one from t-mobile (or another carrier) and install it on your PC. If it's from another carrier, find the vendor.xml file (search for it in the program files/common files/research in motion, by pressing control-F) Then connect your Pearl and run the apploader from the BB Desktop Manager. Most likely, this will will your device, update your OS, reinstall everything, and then require you to do an enterprise activation (if you're on BES)
(2) Navigate to the following folder on your PC: C:\Program Files\Common Files\Research In Motion\Shared\Loader Files\8100-v4.2.1.101_P2.3.0.80 (the name of the last folder may be slightly different depending on what OS you've installed).
(3) press control-F from this folder and type "theme"
(4) delete the .cod files for the themes you don't want. Keep in mind, however, that some themes require others to run. For example, if you want the dimension icon or today themes, you have to keep the zen theme.
(5) re-run apploader.
Either way the unwanted themes will be gone.
