In my Outlook I have my main email account with is linked to my blackberry via BES. I also have access to a second mail box which is called "helpdesk". I get to this mail by clicking on the inbox of that box from inside my Outlook. It was set up as "show additional mailboxes.
My question is this...how can I get that mail to also transfer to my Blackberry without having it forwarded to my mail inbox?

You can't using BES.

If you have access to that mailbox via OWA, you can set it up as a BIS account if your BES admin allows it.
