Ok, i just found out that every theme has an option to be able to be changed into a today theme.

but my question was is there any way to change the default order (message->phone->calendar) to something else? Also, is there any way to take one of them off? for ex, change to just messages & calendar, no more phone.

If I understand you right yes.
Change the order of appearance in the main (4x4) icon menu and they'll update on the today screen.

i tried changing the main menu to have calendar before the messages, but when i turned on the Today Theme again, the messages still came up first. what am i doing wrong?

Dunno, always worked here. But here's a tip! Get away from using the icons and start using shortcut keys, it'll make the use of your phone faster and more enjoyable.
