Just tried what you suggested and went back to my original 4.0 media. Installed the Blackberry Manager from there (it really was a Microsoft MMC back then), and then tried upgrading to 4.1. Got the same message again:
Database specified has a version that is not supported by this Blackberry Manager. Please upgrade Blackberry Enterprise Server first then run the upgrade again.
I think I'll give up on this - might see if there's a better way with allowing helpdesk remote desktop acces and locking the server down so all they can do is open Blackberry Manager.
