And if you don't check the "Set application permissions" box when downloading the software, do you have to go to Options/Security Options/Application permissions and click the various accesses from Custom to Allow?
Is ticking off this box on initial download just saving you answering yes to the question later if you want to give permission to the app to do something?
All my apps right now are set as follows:
Connections -> Custom
Interactions -> Custom
User Data -> Allow
Should I be changing any of them? I'm running Google maps, blingball, Opera Mini, Docs to go, etc.
Even the Blackberry 4.5 Core app is like the above.

There are different permissions available for different apps. I don't think it's really feasible to have a one-size-fits-all approach to permissions for various apps unless you're allowing everything. Obviously, you need to allow whatever functionality you want to have from your app.
Adjusting Google Search's permissions should allow it to dial out with having you approve each call -- if that is the desired effect. Some people probably want to approve any automatic outbound calls. YMMV.
Thanks. I also read in another post that I can't find now that ticking that box during install allows advanced users to configure the permissions upfront. If that's the case, then it sounds like that's not for me, and I'll just go along with the default permissions, and live with the once in a while extra click to allow something, rather than just allow some stuff that I might not understand.
