If you're paranoid, you might fear that, if left on, some rouge application will be able to pick up your location, send it to a server, and let someone track you. Turning off GPS should give comfort (if you trust RIM) that you cannot be tracked.
E911 can access your location, even if you have this turned off.
Some argue that the GPS unit, when on, uses up additional power. Not sure how true this is, but if you're trying to squeeze out the maximal battery life, and you don't use location software, you might as well turn it off.
