Data for your contacts, calendar, email, SMS, etc is NOT stored on the micro SD card but on the device memory. The micro SD card stores only media files (music, photos, etc.) and documents. DTM backs up ONLY what is on the device, not what is on the SD card.
When I upgraded micro SD cards, I copied all content from the old card to a folder on the computer. Then copy all the items in the folder on the computer back to the new card. This will maintain the directory structure between the two cards as well. I personally think it's better to use an adaptor or card reader with the computer to both read and write to the cards -- it's faster than going through the device.
