Does anybody know a way to stop applications or programs from auto-starting when the phone is rebooted?

Most apps have it set as a preference on whether or not to start by itself or not.

I have the same issue with the latest RSA SecurID program (v3.02) on my Bold which now auto-starts on a reboot. It doesn't have an option to stop it at all, though simply disabling "Listen for token" used to do it. If I don't remember to kill it it will in turn kill the battery

No, it can be stopped once running using Close, but in the SecurID application there's no setting to stop it auto-starting when the phone reboots.
