I think I have found the problem and it is the charger itself. I noticed the generic charger is showing the "flash" on the charger icon whereas the BB charger did not. I left it plugged in for a while and it charged the new battery right up. I then switched back to the old battery and it seems to be charging it up as well, so I think I've found my problem.
I'm sure the generic charger is fine, but I think I'll be buying another BB charger just to be safe.
