you can also use a pin to poke a tiny hole in the middle of the bubbles and press the air out. usually, the pin holes are too small to notice afterwards. don't press too hard, just hard enough to...

Did you check the options in your DM after it backs up? I've never heard of this problem before. Are you using the latest DM?

Isn't it recommended to have BES on a separate standalone machine? I've noticed that after we separated the two servers (virtualized BES), we got much better performance.
